Mine mysteriously is missing and the air won't stay in the tire, but I don't know if the tire is damaged of if the cap matters. Can anyone help?

Yes and no.

The presence of caps prevents accidental pressing of the stems.

The lack of the caps has no functional use, except preventing the above problem.

If the air will not stay in your tire, you have a flat. You could have a damaged valve stem, or a hole in the tube. Either way, you'll have to buy a new tube. Most reputable shops will sell patch kits, but rarely (if ever) use them.
